I'm running simulations with ~3000 cylinders or ellipsoids. For now they
all have the same dimensions, but they should have normal distributed
variations. Can I still re-use the shape objects and scale the bodies
or does every body need its own shape?

There's btUniformScalingShape. I never used it though so I cannot say how much you're going to save. That's of course taking for granted you need this optimization in the first place.
